Another thing I gotta think of is that Shiro saw Rin's true demon form when he was born, and it's possible he may have pulled some similarities together, especially if he compared how Rin was looking as he grew to the demon form he had witnessed, which is a bit of a stretch, but combines with the other evidence rather nicely. There was a brief moment, the panel where Shiro looked rather odd, before he shrugged off Rin's calling him Father, which leads me to believe there's more than could be on the surface of just thinking of it as his title. He also kept telling Rin to give his message to the Vatican.

Father could just as easily refer to Shiro's title at the monastery, and we saw earlier on that Shiro, by the point he became a father, was more relaxed, outgoing, and sociable.
